Coming back to yout original goal: I suggest to try to find an app which is already in the ClearOS marketplace and try to figure out how it's done.
On October 22nd, we will be working to add Tiki, which is a PHP app so a bit different than subsonic or SABnzbd
If you have a PHP app you want to do, the recipe will be very similar to what we will add

I have a small install and the 6.4 iso will not auto-install on either a 4G or 8G CFdisk.

You should probably remove transmission-cli. It is single-shot, deprecated, and only still exists because some older embedded devices require it

You *might* also consider transmission-qt, which is the Qt gui client, feature-complete with the (many distro default) transmission-gtk, but transmission-qt has the ability to run both standalone and to control a remote instance of transmission-daemon
Transmission-qt would not be something to run on ClearOS per se, but users might like to know it exists for their remote stations. The webui, alas, is not fully feature-complete

titer created the project, with a gui for OS X and BeOS; the GTK+ client came later, and the daemon later still, followed eventually by transmission-qt, a webui overhaul, and the three cli tools
Transmisison-gtk will require a pretty major rewrite to gain RPC capability
...and given Qt is becoming so popular, that may never happen
